LE CONTEXTE:
La sélection maïs moderne s’est organisée en créant des hybrides entre lignées sélectionnées dans des groupes génétiques complémentaires (groupes hétérotiques), créés à partir d’un matériel initial très divers et peu différencié. Cette séparation en groupes complémentaires permet la production d’hybrides inter-groupes qui valorisent le phénomène d’hétérosis (avantage de l’hybride par rapport à ses parents), important chez le maïs. Les deux principaux groupes au niveau mondial et en France sont les « stiff-stalk » et « non stiff-stalk » (Cooper et al. 2014, Coffman et al. 2019, Reif et al. 2005). Le groupe Iodent s’est individualisé plus tard au sein des non « Stiff Stalk ». Néanmoins, du fait de l’historique de sélection, des transferts de fragments génétiques entre ces groupes hétérotiques ont pu se produire.
Les données disponibles aujourd’hui, issues de la recherche publique et des données de sélection interne Limagrain permettent de mieux comprendre le niveau exact de séparation des groupes génétiques et d’évaluer quels en sont les enjeux au niveau de l’hétérosis.
LES MISSIONS:
Le projet est organisé avec une année au sein du Centre de Recherche de Limagrain puis 2 années à Saclay en région parisienne dans une équipe INRAE avec le plan de travail suivant :
1) Etude de l'évolution de la diversité au sein des pools Stiff Stalk et Non Stiff Stalk de Limagrain, à partir de données interne Limagrain et de méthodes déjà disponibles
2) Etude de l'effet de la consanguinité résiduelle des hybrides intergroupes sur la performance et l'ASC.
Exploitation des résultats du 1) avec des données expérimentales générées par les programmes de sélection de Limagrain.
3) Déterminants de l'hétérosis
Localisation de régions significativement associés à l'hétérosis
En d’autres termes, il s’agit de :
- identifier des indicateurs de séparation / « pureté » des groupes génétiques, en fonction de la proportion du génome ou de fragments spécifiques propres à chaque groupe hétérotique
- évaluer l’impact d’un « manque » de séparation des groupes génétiques sur la performance des hybrides. Il s’agira d’évaluer l’impact des fragments communs entre groupes hétérotiques, pour le prendre en compte dans le processus de sélection des lignées et des hybrides
- comprendre les composantes de l’hétérosis mises en jeu et proposer une stratégie de validation et de valorisation des résultats dans un programme de sélection
Dans ce contexte vous serez amené à collaborer avec des équipes réparties dans de nombreux pays. Vous participerez pleinement à l'émulation scientifique au sein du groupe Limagrain en général et de la branche grandes cultures en particulier. Vous serez intégré à l’équipe support scientifique sélection maïs et bénéficierez d’un environnement scientifique stimulant et d’accès aux ressources de l’entreprise (expertise, algorithmes, capacité de calcul).&lt;br /&gt;&lt;br /&gt;
Vous êtes issu d'une formation de niveau Master ou équivalent en Statistiques, Génétique Quantitative, Sélection Animale ou Végétale.
Vous êtes familier avec le traitement de données de grandes dimensions, des langages et outils scientifiques (écosystème R indispensable).
Créatif et innovant, rigoureux et organisé, vous avez la capacité de gérer des projets de recherche de la conception à la conclusion, incluant l'organisation et la planification des opérations, mener les analyses statistiques, interprétation des résultats de recherche et partage des conclusions.
Vous aimez travailler dans une équipe pluridisciplinaire, multiculturelle et internationale et avez de bonnes qualités relationnelles et de communication. Vous maitrisez parfaitement l'anglais oral et écrit.
Une connaissance des aspects pratiques de la sélection végétale appliquée serait un plus.

CONTEXT:
Modern maize breeding has emerged by creating hybrids between inbred lines selected in complementary genetic groups (heterotic groups), created from a very diverse and not differentiated initial material. This split in complementary groups enable the production of inter-groups hybrids which leverage the heterosis phenomenon (advantage of the hybrid compared to the parents), critical in maize. The two main group worldwide and in France are the “stiff-stak” and the “non stiff-stalk” (Cooper et al. 2014, Coffman et al. 2019, Reif et al. 2005). Nevertheless, because of the selection history, some genetic fragments might have been transferred between those groups.

The available data today, coming from public research institute and internal data from Limagrain open the possibility to better understand the exact degree of separation of the genetic groups and to assess its importance for the heterosis phenomenon.

In other terms, the objective of the PhD project is to:
- Identify indicator of separation / « purity” of the maize genetic groups as a function of the shared genome fraction or of genetic fragments specific to each heterotic group
- Assess the impact of a “lack” of separation between genetic groups on hybrid performance. The goal is to identify the impact of genetic fragments common between heterotic groups to take it into account in the breeding process of inbred and hybrids.
- Understand the heterosis components involved and propose a strategy of validation and usage in breeding programs.

MAIN MISSIONS:

The project is designed with one year in the Limagrain Research Center, then two years in Saclay, in the Paris region in an INRAE team with the following work plan:
1) Study of the diversity patterns within the Stiff Stalk and Non-Stiff Stalk pools, based on internal Limagrain data and methods.
2) Study of hybrid intergroups residual inbreeding effect on hybrid performance and SCA.
Exploitation of the results of 1) with experimental data generated by Limagrain’s breeding programs.
3) Determinism of heterosis
Identification of genomic regions significantly associated with heterosis.

In this context, you will have the opportunity to collaborate with several teams located in many different countries.
You will be part of the maize breeding scientific support team and will benefit from a stimulating scientific environment and have access to the company ressources (expertise, algorithms, computing capacity).&lt;br /&gt;&lt;br /&gt;
You have a master’s degree or equivalent in Statistics, Quantitative Genetics, Animal or Plant Breeding.
You are comfortable with large data processing, scientific languages and software (R Software ecosystem knowledge is essential). You like to work in a multi-disciplinary team and you have good communication and relationship skills.
Creative and innovative, rigorous and organized, you have the ability to manage research projects from design to conclusion, including organizing and planning operations, conducting statistical analysis, interpreting research results and sharing conclusions.
You love teamworking in a multicultural and international environment. You are fluent in English. Some knowledge of French would be an asset. Knowledge of applied plant breeding practical aspects would be a plus.
